I believe JIRA is free for open source projects, but is a paid for
product for commercial apps (http://www.atlassian.com). I know it runs
on JBoss, et. al. It's web Java and Web/App server based. The $800
U.S. is pretty cheap relative to others, and it is a per server vs. per
seat license.
The best free tool I was able to locate was Scarab from www.tigris.org.
It was at times frustrating to use, but workable, as long as you don't
have the expectations of someone who paid for an application. YMMV.
